Some launchers have both a free version and a pro version, application interface may support applying theme on one of the two versions, but you can always go to respective theme settings and apply theme from there. For. eg. Like Holo Launcher has two versions, Normal and HD version. If you will try applying theme from theme dashboard, it will only support normal version but you can always apply theme even on HD version through the launcher settings.
